Because the Pakistani intelligence service has very strong ties with the Taliban. Before 9/11 the Pakistani Intelligence Service supported the Taliban becuase they kept some order in Afghanistan. After 9/11 they protected the Taliban by giving them refuge in Pakistani border villages and by giving them advanced warning of US operations.
Also, Pakistan has schools that bascially indoctrinate people to take on jihad. Pakistan is full of poor people that are easily lead to this sort of thing. They have no other real hope.

Pakistan has large mountain ranges, and areas that are so purely tribal that even the Pakistani army refuses to go in there.
It's like the worst neighborhoods in LA, DC or NYC, but only on a national scale.
So, in these unregulated areas, it is easy for terrorists to set up bases of operations. That, and the border between Afghanistan and Pakistan is all mountains, with no possibility to set up any form of effective border patrol or crossing points. After all, who would bother using the main road and through a checkpoint if any, when he can go over a dirt track 10 miles off without a checkpoint?
Terrorists aren't dumb, they know how they can get in an out of countries, especially those with borders that are so porous.

What are terrorists? Terrorists are people who respond to their perception of injustice through violence.
In Pakistan there are many who share the terrorist viewpoint that they are victims of political, economic and religious persecution. In Pakistan the government and the terrorist organizations are both competing with each other to win the public opinion. At this point we can believe that the general public is more sympathetic to the terrorist organizations than to their own government.
You might think that any intelligent, reasonable person would side with the government, but they have been harshly treated by the government for so long that they sympathies are more alined to the terrorists.
