Squid itself is mostly a texture thing, and has a very delicate flavor.
Squid also must be cooked either very very fast, or for a very very long time, otherwise it is tough.
Squid ink gives intense color (black) and also flavor. Gourmet Japanese and Mediterranean chefs use squid ink making things like squid ink pasta, squid ink rice or squid ink cream sauce.
Quite often the foods and dishes that use these preparations do not use squid meat themselves, but sometimes they do.
But the the ink and the meat are rarely "cooked" together. Obviously you wouldn't add the ink to a quick cooked squid, and slow simmered or baked squid would probably use the ink as a separate sauce. A dish that combined squid ink rice and squid would probably just add the squid near the end.
So I would suggest not to cook the two "together".

Uhmmm, if I buy them, they are usually in a plate already fried and ready for me to eat, with some sourcream with chives on the side and cut lemons or already cleaned up in the supermarket.
I think that most supermarket buyers have absolutely no clue that squids come with ink when fresh. That will simply gross them out, but then again, not a lot of people buy squids anyway.

the ink sac is usually removed before you buy them. The ink can be used in cooking but it's used as a flavoring in dishes such as 'Risotto Nero' not cooked with the squid. I think there is a dish called Squid In It's Ink but i don't think that's what you're going for.

The "ink" wont hurt you. I remember that my mother used to make rice with squid and the rice was black from the ink. I hope I have been some help.
