God the Son (Jesus) was praying to God the Father. The doctrine of the Trinity can be really hard for us to understand, but true nonetheless. Jesus was a perfect human being, a Manifestation of God, a stainless Mirror of God (i.e. He reflected the attributes of God). In this sense, He could say "I and the Father are one" because God can only be known through a Manifestation of God. However, Jesus as a individual was made, not begotten, by God. He was a created being Who was therefore dependent on God and felt the inclination to pray to His Creator.
Other Manifestations of God, such as Krishna, Abraham, Moses, Zoroaster, Buddha, Muhammad, the Bab and Baha'u'llah also prayed, even though they too were perfect Mirrors of God.
