For example: If you eat 1000 calories does it matter how many come from fat? or does it just matter how many calories in total?

Calories are calories. And yes they affect your weight. 3500 calories are one pound. So you can add one pound by eating that many calories a day.

This question is far simpler than reality.

First, 3500 calories is 1lb of FAT.
When you're eating, 1g protein is 4 calories, 1g carbs is 4 calories, and 1g fat is 9 calories. Theoretically, this applies to those things in your body as well (relevant when you're using them as energy).

Your body digests and metabolizes those macro nutrients differently, so actually yes, it can affect your weight. They will also affect how you look.

Overall, if you eat fewer calories than you use, regardless of where they come from, you will lose weight. You will use your body's stores (sugar, muscle protein, and fat stores). What you eat will affect both the nutrients you have to take from your body, and how much fat gets stored back to your body. If these proportions don't match, your weight will change since protein and fat weight differently (per calorie).

It does matter whether you're losing fat weight, or muscle weight. And it does matter whether the energy you're storing after you eat turns into fat or muscle. Particularly for how you look, how you fit into clothes, and how good your metabolism will be.

No it is just the numbers and just arithmetic. Think of it as putting gas in your car as fuel. Would it make a difference if you bought it at the gas station on this corner or the one on the next block? Any one of them is providing your car with fuel just like any food will provide your body with energy.
