Yes, Boston does have a subway system. However, it is much smaller than the one in New York (since Boston is smaller than NYC), and (in my opinion) more confusing. New York subways have directions such as: uptown, downtown, Brooklyn-bound, Queens-bound, etc depending on what direction the train is going. In Boston, there are "inbound" and "outbound" trains, which always confused me, although they DO take you to most “points of interest” in Boston.
I would recommend walking if it's a nice day outside or taking a bus. The trains might experience delays and don't come very often, and taxis get expensive.
If you like history, follow the "Freedom Trail" or the red bricks/line that you see on the sidewalk.
If you enjoy shopping, go to Faneuil Hall a.k.a. Quincy Market or the Prudential Center (which also has an observatory where you can see all of Boston!)
If you like baseball (and don't hate the Boston Red Sox) go to Fenway Park, which I believe, is the oldest baseball stadium.
If you like Italian food, go to the North End.
If you like Asian food, go to Chinatown.
If you like parks, go to Boston Common or Public Garden.
If you like aquariums, go to New England Aquarium.
Museums...

Museum of Fine Art
Museum of Science
Boston is also close to colleges such as Harvard and MIT which have many museums and stores.
I'm not sure what you mean by Boston’s "city area", but there are less skyscrapers and modern buildings in Boston than in New York; many of the houses are pretty old.

Boston has a subway system but it is not nearly as extensive as New Yorks. But it does a good job - plus - Boston is a lot smaller than New York so it really doesn't need as big a subway station. I'd stick to the subway as much as you can, then take either busses, or cabs. If you have to travel a lot out side of the city you would be better off renting a car.
Go to Quincy market, the North End, Fanuel hall, Harvard Square and China Town.

Boston's city area is set up COMPLETELY OPPOSITE New York's. New York is a grid. Boston is circular. It's developed along old cow paths (cows move in circles, if you care). It's very easy to get 'lost', although because it's so small, you're never really that far from where you need to be.
The Red line, is also NOT the main train line. There are only four, and they all go in different directions, none being the main one. The red line will get you to Harvard Square (go to The Border Cafe for the best mexican food EVER), the Blue line will take you to the newly rebuilt and remodeled Aquarium, the Green line will take to you government center, where you can walk a block to Quincy Market, and someone once told me to stay the hell off the orange line so i have no clue where it actually goes!
And to not sound like a tourist, call it "the T".

Well, I have only been in NYC twice (both times as layover stops at LaGuardia), I can't speak for the subway stations there. But I have been to Boston, and they have four color-coded trains that go through the ins and outs of the city. The Red (the main one), the Green, the Orange, and the Blue. They're pretty cool, if you ask me. It sounds like you will need the Red train more often (or perhaps the Blue), but I'm not sure. I hope this helps.

I used to live in Boston, but haven't been back in about 10 years.
The Red Line subway. It'll get you where you need to go.
Visit Filene's Basement (is that still there?).
Copley Square is great.
Faneuil Hall.
The Aquarium.
Top of the Prudential

Yes of course!! it is very nice. it is dispersed all over Boston. It is set up like NYC. Boston is much nicer than NYC. There are many colleges and cafes and boutiques. Everyone is extremely friendly!!!!!!!!!!!! It doesn't have as many tall buildings.
