Or is there one that runs anywhere in Manhattan to JFK? Also I am arriving in NYC on a train at Penn station, will I be able to take my luggage on the subway from Penn Staition to my hotel (Marriot by Ground Zero)?

Unfortunately there is no direct subway that runs to JFK from Penn, but you can take the A train from Penn Station to the Howard Beach/JFK Airport stop" and take the JFK Airtrain Light Rail from there to the terminals. Note there is an additional fare to take the AIr train from Howard Beach to the terminals. That's your best bet IMO. Your other option is to take the NY Airport Service Bus from Penn to JFK.

And yes, you can take your luggage on the subway down to your hotel. There's a chance it might be searched (by UNIFORMED police ONLY!!) but you can take it with you.

No direct subway. You can take the Long Island Rail Road to Jamaica and the JFK airtrain from Jamaica to JFK. You will definitely be able to take your luggage on the subway from Penn to Ground Zero. If you have a lot, it may be a pain in the *** to do during rush hour, but still doable. If you want to cut down on the connections, you can take the E train directly from the World Trade Center stop to Jamaica LIRR Station (Sutphin Boulevard/
Archer Avenue/JFK Airport is how it will be announced on the subway), and depending on the LIRR schedule, this will either add time, or possibly take away or be the same as the first suggestion, but probably a little longer. However, if you're doing it after dark, avoid the subway at all costs. Just FYI, I've stayed in that hotel before, it's very nice, and the beds (if I remember correctly) had some sort of down pillow top, so they were very cushy and comfortable.

You can also avoid the slow subways by taking the Long Island Railroad from Penn Station to Jamaica station and from there transferring to the light rail AirTran mentioned in the first answer. Their advertising says the trip takes approx. 45 minutes.
