I check out of my hotel in Chamonix at 10 am and my flight is not until late evening, is there anywhere to leave my luggage and explore Geneva?

There's also left-luggage lockers at the main railway station in Geneva.
Furthermore, if you want to explore the city, you may want to consider getting a day ticket for the transport system, and travelling out to the airport on trolleybus 10 rather than using the train. Saves a little money.

Yes there is a left luggage at Geneve-Cointrin. Go into departures and if you can't see it straightaway, ask at the info desk. It's down in the airport railway station.
Not cheap, but secure :)
