I am travelling to Europe in May - the UK, Germany, and maybe somewhere else. My passport was issued in '99 and is still valid for 2 years, but, as it was a replacement for a lost passport it was consular issued abroad and is not machine readable. If I understand correctly, the machine readable requirement does not apply to US citizens?

I only need this passport to get out of and return to the US - I am a dual citizen and can use a different passport in Europe.

Yes, you can still use your US passport until it expires. See the list of FAQs on the State Department web site, especially this one:
