Vodou is a monotheistic religion. It is practiced in Western Africa, Haiti, New Orleans, and its sister relgions (Santeria, Canbomble, Mucamba, Quimbasa, etc) are practice in various latin countries in the Caribbean and South America. In Vodou we honor our ansectors, serve the lwa, and honor Bondye (God).
Your family (ansectors) are first and formost in the religion. Your family will work very hard for you as they have your best intrest at heart. However there are things that ansectors are unable to do. For this you have the lwa. They are the equivelent to angels or saints. They are the intermediaries between us and Bondye. There are certain lwa a person is born with. These lwa are part of your constellation. They are the ones that wish to work with you. Everyone has a met tet or master of the head. The met tet is the lwa that will work the fastest, best, and hardest for you. They are usually the first lwa that possess you during a fet (service). As a vodouisant you should work mainly with your met tet. The only others would be the lwa in your escort. Example I have 4 lwa in my constellation that I am aware of and only 4 that I work with. If you are a Mambo or Hougan (priests) you will a greater number of lwa the you work with. I can go on and on with this so here is the website for the house I belong to. http://www.sosyetedumarche.com/Vodou_Info/vodou_info.html
Hoodoo is simply an african american folk magic system. It uses herbs, stones and other natural objects to bring about certain changes. I am currently learning and practicing Hoodoo. The best place I know to learn about Hoodoo is http://www.luckymojo.com/ Cat the owner of the store and site has a Hoodoo correspondence class. It is a really good book and course to take if you wish to learn and practice root magic. You can also find lots of books about Hoodoo.
So long story short Vodou is a religion and Hoodoo is a magical system. Hope this helps!

Quotes from website:
"Hoodoo is the 'underground stream' of African American spirituality; shamanistic folk magick practiced by many irrespective of religious belief."
"Voodoo" as we know it today originated with African slaves in Haiti; traditional Dahomey regional practices were blended with other African traditions, with elements of Masonry, ritual magick, and Catholicism, creating a unique faith that has survived some of the worst persecutions. The word 'voodoo' is a corruption of the word 'vodun,' a word that means 'god' or 'spirit' in the West African Fon language."
The last site is a book if you want to read more about the differences.
