No, it's just another form of artistic expression. The art reflects the artist. If a science fiction novel/movie/show has atheistic undertones, consider the person/people who thought it up and created it. If it has religious undertones, the same goes. A lot of art has a sort of atheistic tone, but I don't think that it signifies a "plot" so much as it just is that artists of any kind tend to "think out of the box" a bit more and question things other people wouldn't question...it's integrated into the personalities of a lot of creative or innovative people, and it often reflects in their spiritual beliefs as well.

You have it backwards.

Theism is (literally) a science fiction plot. And one that's been overused far too much.

How could that be a plot? Maybe the authors are just trying to get across things they see.
