I believe that phrase originated from a very old joke. It is a sort of shaggy dog, long drawn out story, but the gist is this: at his death a man is presented with a choice of two doors by St. Pedro. He chooses the one marked "Republican." When he steps through the door, he falls into a long shoot that drops him out into a vast lake of liquid fecal matter that reaches just up to the nose. All the other souls are repeating in a chorus, "Don't make a wave."
There is an alternative punch to that story, and in this the new sufferer begins to complain, and the man next to him says, "You think this is bad, wait till the Democrats come with their motor boats."
You can use Protestants and Catholics, Jews and Christians, Germans and Frenchmen, whatever for the two doors. Currently you would probably get your best laugh by using Muslims.

I think this one was taken from when sailors where using the term, "Don't rock the boat". The landlubbers, people who do not go to sea, started to use the term, "Don't make waves" as a way of tell others that if things in the office or on the job or at school are going OK, like real smooth, "not to mess things up" by saying something out of order, or telling on someone, or making up things about others just to see them get upset.

it is a commom term in a lot of languages ,
Imagine your on the river or lake in a rowing boat with your girlfriend and a speed boat races past its wake throwing you all over the place ,the speed boat is making waves
in many places people apply the comparison to a life situation where it is better to shut up and ignore things or let them go ,than to shout about it or expose somebody or argue ,because the consequences may give you bigger problems than you can or would want to handle ,and friends or others will tell you --dont make waves
and i dont think it was invented in one particular place ,people invented this frase all over the place because anybody who had ever been in a small boat would know exactly what was meant.
