a letter of permission that he found out was required. It has been only three months, but he needs to straighten things in terms of Visa with the school and his part-time work place.

I'd recommend that he leave the country and re-enter on his F-1 visa. Has he talked to his immigration person at his school? Obviously the lines of communication are not very clear if they didn't know about needed a letter to work. They are especially strict on F-1s because they are supposed to have enough funding to fully support themselves for their education. Work should be studies related in general. And though this is obvious, they should stop working until they get everything straightened out.
