I told a good friend by email that I thought she was flirting with me, and I told her I liked her as a friend and as more. I told her though that I could not have a relationship with her, and I explained why. She then told me she never meant to flirt with me, but she strangely asked me what I meant by saying that if we dated it would be serious. Why would she ask that?

I meant because I had told her I liked her that it could be considered serious, but I guess I worded it wrong? What did she interpret it as?

Sounds like you said something and she accidental perceived it another way. No big deal. Just a misunderstanding to me.

She seems interested, and it seems like you're worried she just want's a fling. It seems like you made it clear. So make it more clear, you want to date her for a possible long term relationship, and not a fling. Seems simple enough, then wait for her response, and then ask her out on a date, as long as her response conforms to the date plans.

She lied. Next time you are around her ask her to close her eyes and give her a wet kiss. You will see and feel what I am trying to tell you.

She was putting herself out there, and even though you tried to play along, but let her down easily, you rejected her. So, she was trying to save face by placing the blame on your misinterpretation. She asked because she is interested, but she wasn't going to put herself out there again any time soon.
