There are two possible ways to answer this. 1. God isn't IN the universe. God is greater than the universe and lies "outside" of it. 2. You see God, but just don't recognize Him. Personally, I'm somewhat of a pantheist. I believe that when I percieve a tree or a sunset, I'm actually interacting with a "part" of God. I believe that God is present in all things and that God makes up all things. To me the universe and all of reality is just a necessary extension of God's own eternal unchanging incomprehensible nature. I guess you could say I believe that the universe is like God's toenail or something. :D

It is plainly visible to us, in His entire Creation - planets, suns, moons, stars, all moving around with precision movements like a Swiss watch. Some people would believe that the computer in front of them was intelligently designed, but then believe that their own body, which is thousands (if not millions) of times more complex than a computer, came about by pure chance. That's not even logical thinking.

Sorry, doesn't wash as an excuse:
Rom 1:20 For the invisible things of him from the creation of the world are clearly seen, being understood by the things that are made, [even] his eternal power and Godhead; so that they are without excuse.

One possible reason; we have added to and taken away from his word.
2. A test of whether we 'love' him, is whether we obey him without us seeing him around. (Analogy; do parents see the evidence of the children's love for them when the parents are not around)?
I am sure other thoughts exists too.

Because he wants you to have faith and believe in him, if he was visible, every one would want to be with him. Faith is the main key.
