Marinate for 30-60 minutes. It's okay to cook the rice first; that's the only way I've done it when baking it with meat in the oven. Just cook it on the stovetop while the chops are marinating. Also, place the rice ON TOP of the meat when you bake it--it locks moisture into the meat. I normally would drain the marinade out before baking, although you might want to go ahead and leave some in to soften the apple and onion. I've never done that, so I'm not sure if they'd absorb too much of the juice and become TOO soft.

COOK THE RICE WHILE YOU ARE BAKING THE PORK CHOPS. I WOULD MARINATE FOR NO LONGER THAN AN HOUR. DON'T DRAIN THE SAUCE... PLACE THE CHOPS APPLES AND ONIONS ON TOP OF THE RICE AND DRIZZLE SOME OF THE SAUCE ON IT.. YUMMY... GOOD JOB
Place in refrigerator and marinate for 1 hour
Remove chops from marinade
Arrange pork chops in a single layer in a shallow baking pan. Bake at 425° for 40 to 45 minutes, until pork cops are done.
Rinse the rice in water to get rid of excess starch.
For every cup of rice, add 1 1/2 cups water.
Bring the rice to boil, uncovered, at medium heat.
When boiling, turn the heat down to medium low.
Place the lid on the pot, keeping it tilted to allow steam to escape.
When you can see holes or "craters" in the rice, put the lid on tight.
Turn the heat to low.
Simmer for another 15 minutes.
Fluff up rice and serve.

You should check the recipe; I would say leave marinated for 30-40 min or how "seasoned" you would like the chops.
Typically rice is done in 25- 30 min unless you have a minuet rice. So you can figure the best time of cooking the rice.
