I have cleaned and cleaned the carpet but it seems like the puppy keeps smelling around in the same spots and going to the bathroom there. What is the best deep-cleaning method to get the scent out so he will not want to go there anymore?

get rid of the carpet. 35 years of cleaning experience and animals. A dogs sent is 300 times yours. You need to get rid of the carpet. Carpets hold water dirt and ordors underneath the pad, and are impossible to get clean that down deep.
When you go to remove the carpet you will see what i mean. pick up the foam mat under the rug. everything is trapped under it.

I am a big fan of Nature's Miracle. But you have to get the scent out of your carpet and the padding completely! And it does take a while for it to completely work. I have cleaned the same spot 3 to 5 times, before I am sure the scent is completely out. I find putting a laundry basket over where I have cleaned, so the pet can't go there helps to give the enzymes time to work.
It really isn't that he wants to go there, he just smells his scent and it is only natural behavior.
My other suggestion is, if he is still a puppy, or a small dog, there are "belly bands" you can get at a pet store. They are like a cummerbund, that wrap around the dogs belly. You put a disposable pad in them to catch and absorb the urine. Which will protect your carpets until he is completely trained.
If he is a puppy, have patience and give him time to learn and grow. His bladder is not fully developed yet and can't hold the urine as long as an adult dog. Take him out often and stick to a schedule.

First, vacuum it thoroughly. Then sprinkle some baking soda on the spot and let it set for about 30 minutes. Vacuum again and then steam clean your carpet. You can get special carpet cleaners that eliminate pet stains and odors left behind. I would also suggest that when you see you puppy start to sniff around, take him outside. Use the same spot outside every time you take him out. He will soon realize that he needs to use the outdoors to potty and not your carpet.

There are many odor removers on the market available at pet supply stores, vets and any feed and grain store. For a natural and cheap odor remover I find white vinegar works best. Soak the area, let stand for a few minutes, blot with paper towels and wash as usual. The vinegar odor does not stay long. This can be used in a spray bottle also.....1 part vinegar to 3 parts water....spray and blot. Good luck.

There is a product called OUT that they sell at Walmart and Grocery stores. It works wonders in removing almost any pet stain or odor. Doesn't harm your carpets either. It's in a neon pink and yellow container in the pet aisle.

Simple! Go to the pet store and purchase "Nature's Miracle". It's sold in liquid form. It's in a white bottle with red lettering. It works miracles on your carpet without staining or bleaching. It's not expensive AND you can use it with your carpet cleaner.

Good luck! :)
