So why wouldn't the top money winner on the PGA tour be the same person who gets the points to win the Fedex?

Points for specific tournaments are set by the PGA. Tournament winnings are set by the event sponsor(s). Therefore, a tourney that pays well may not be worth lots of points, or vise-versa.

Because the points are reset to 0 at the start of the cup tournaments

That's because different tournaments are assigned different amounts of points, whereas the prize money can be an arbitrary amount assigned by the sponsor.
