You can take either Amtrak or a bus from Albany into NYC. The bus will most likely be cheaper than the train, but may take longer and not be as comfortable.

If you take the bus - it will leave you at Port Authority on 42nd Street and 8th Avenue. From there you can take a taxi over to the pier where the cruise ships are.

If you take Amtrak, it will leave you at Penn Station - 34th Street and 8th Avenue. Again, you can take a taxi over to the pier.

Either taxi ride will not be that expensive, less than $10 depending on the exact location of your pier. Both Port Authority and Penn Station are on the west side, only a few avenues away from the West Side highway.

On both 42nd Street and 34th Street there are NY Waterway buses that take you over to their location on the West Side. Those buses are free, but will not take you directly to the cruise ship. If you have a lot of luggage, that is something to consider.
