The directions to my worksheet says manuel, an exchange student in Japan is calling his mother to ask what everyone is doing. Write the questions that Manuel asked her. One of the answers is Mesissa esta leyendo una biografia. So how do I ask the question what is melissa doing?

The answer is in the present progressive. So the question has to be in the present progressive also.
¿Qué está haciendo Melissa?
He is asking her what she is doing at this very second. That means you use a form of the verb estar with a verb ending in -ando or -iendo.
