You can turn the flash off, and use natural light. This might be impossible, depending on the nature of the subject you're photographing, and the lighting conditions. It's usually tough to catch moving subjects in low light without flash. You may also require a tripod or some other stable platform to stop unwanted camera movement from blurring the picture (again...not going to help if the subjects move much). If you have the option of having the subjects pose very still, then that's an option. Your camera will choose a larger aperture, and/or slower shutterspeeds to expose the picture correctly, and you will get good natural lighting.
Let's say you don't have that option. Let's say it's too dark, or the subject is moving too fast. Then I would recommend using a flash that is capable of indirectly lighting the subject. In otherwords, if you have a shoe-mounted flash with a head that you can turn to bounce the light off a nearby wall, or the ceiling if it's low enough, then you'll get a much more natural lighting pattern out of it.
If you don't have such a flash, at a minimum, what you can do is adjust the exposure value (EV). Alot of times the flash will be too bright, and make the subject washed out. You can adjust the EV down and the flash will not have as much effect in the shot. The shot will be darker, but the subject will not be lit as harshley.

For a more even gentle effect, put a tissue over it or if it's movable point it towards the roof or bounce it off something.
