I have a medical problem with my shoulder than also involves a secondary 'impingment' (sp) I am going to the gym and I was wondering if there were any exercises that would make this inflamed that I should steer clear of. I was also wondering about exercises to strengthen the muscles over the shoulder blades and around the hips as I have hypermobility in many of my joints and need to strengthen my muscles and joints.

Wow. You should definitely get a personal trainer. Whatever you do don't do upper body with dumbbells and don't use the pecdeck (flys, butterflys). Don't do lat pull downs behind your head.
It would be better to find a private training studio owned by the trainer. Most good trainers that have been doing it long enough would have their own studio and not work out of a gym. You dont say what your injury is or what exactly is impinged. Is it the rotator, the insertion point of the bicep? Does it radiate to your neck and down your arm?
I would think its the rotator if you are asking about strengthening the deltoids. If so the poor deltoids are already doing most of the work. Do you have a hooked acromium? Too many variables to get specific. You need professional guidance - at least get your films and show them to a trainer. You could seriously dammage yourself.

You've been diagnosed with these health conditions and your MD did not recommend a physical therapist or exercises? You might want to go back and get some medical advice. The wrong advice might be what you'd get from us "lay" therapists.. lol..
Hope you can find something. Did they ever recommend swimming?

Purchase a good quality fully illustrated weightlifting or exercise book..
Take it with you to your Doctor & discuss which exercises will be best for your individual needs.
Mark in the book with a pen or highlighter The Docs recommentations.

Heavy weights would not be a good idea.
