Because the infection in your skin causes inflammation. Inflammation and damage of tissue causes the production of certain chemicals which transmit signals to the brain to let it know it's been damaged (interpreted as pain).

That, and the pressure pain caused by the buildup of pus...

A zit is a swollen area where a pore has become infected and pushing down on it is trying to pop it. You are trying to pop open your pore so the pus can pore out. That should be self explanatory.
