They are similar but Windows Messenger usually comes readily downloaded in your computer when you bought it.
I prefer MSN Messenger.

Q. Isn’t Windows Messenger the same thing as MSN Messenger?
A. Windows Messenger is not MSN Messenger. Microsoft has applied learning from a variety of earlier communications experience efforts to create Windows Messenger. This includes Windows NetMeeting, Phone Dialer, and MSN Messenger. Windows Messenger in Windows XP shares some technology with MSN Messenger with respect to its conversation window and contact list capabilities, because user adoption indicates that this approach to presenting online presence and enabling connectivity between people actually works. Windows Messenger can interoperate with MSN Messenger in the features common to both clients. Windows Messenger, only available on a Windows XP-based PC, delivers some of the features provided by MSN Messenger. In addition, Windows Messenger takes advantage of several technical advancements in quality that are new in Windows XP—features such as acoustic echo cancellation, reduced latency, and high bandwidth codecs. Windows Messenger delivers phone call quality voice conversations via your PC for a compelling and engaging communications experience.

Q. What are the differences? Why would someone using MSN Messenger want to use Windows Messenger?
A. Windows Messenger is tailored to provide Windows XP users with additional communications services such as audio and videoconferencing and other online applications such as collaboration and remote assistance. MSN Messenger will continue to provide a comprehensive range of instant messaging and related services for current and previous versions of the Windows operating system and for Macintosh.

Windows Messenger -- Windows, because of the operating systems, is a reference to Microsoft.

It's shorter to just say "Windows Messenger," than to say Microsoft Network Messenger, but they both refer to the same thing.
