Can I (or how do I) connect my Cox Motorola HD box that has DVI-D, component, s-video, and SPDIF outputs to my Pioneer PDP-436PU TV's HDMI input for the best picture? Or is that the best way to do it?

Buy a DVI to HDMI cable and an audio cable.
Connect the DVI side to the set-top box
Connect the HDMI side to the TV
Check both the TV and the HD box for the correct audio cables.
Is it RCA (Red/white) or PC? (a single smaller, thinner connector, very popular in PC cards)
Buy the appropriate audio cable; ex. RCA to RCA
or RCA to PC audio, etc.
If you have an AV receiver, connect the s/pdif out from the Set-top box to your receiver.

All these SHOULD be in your User Manuals for both the TV and the set-top box.
