There's a special section for Bibles in Barnes & Noble, next to all the other religion and spirituality texts.
I don't know if they qualify as an atheist bookstore, but they're certainly not a religious one.
Most shopowners are probably smart enough not to offend their consumers by making value judgments like the one you're making. ;)
