I filed my income tax return last year and owed money to the government. I have to pay it off and would like to file my 2006 return. Is it possible to file for 2006 and have the government deduct whatever payment is owed for 2005?

If you have a debt to the IRS from 2005, you can bet that they'll deduct that from any refund you otherwise have coming for 2006. Whether you want them to or not, it will happen.

The IRS can and will do exactly that, take back taxes out of any available refund in 2006.
