If you are talking about small stones, not a headstone, it is a sign of respect for the dead, showing that you have visited, and to assist (symbolically) in marking the grave site.

Traditionally, a head stone is place over the grave a year after the burial (unveiling). People who then come to visit often leave a stone or pebble on the grave marker to show that they have visited.

Jews often practice "green" burials, where people often put a natural stone over the grave, as opposed to a marble thing.

so they can't get back up, I mean afterall, we may not have liked them all that much when they were alive, so if this resurrection thing is real then we put stones their so they can't get out
