Meaning:
If something applies to you, accept it.

Example:
Cinderella's shoe fit, so she wore it.

Origin:
This expression is from the 18th century term "if the cap fits, put it on," which refered specifically to fool's caps.

You're not understanding it because you have only half (shorthand) of the saying. The full text--

"If the shoe fits, wear it."

It is usually used as an insult and is set up as fllows.
person one --"that's not true"
person two--"Are you calling me a liar??"
person one--"if the shoe fits..."

In this case, "person one" has used the shorthand versionof the phrase to slap "person two" with a "liar" label without having to use the inflammatory language himself. He let "person two" know thats what he means.

it pretty much is saying that if u look like a duck and quack like a duck you might as well be a duck.

even if you arent directly involved in or with something you might be associated with that by characteristics you display or people feel you display.

"if the duck bill fits.." =)
