The Roman Empire had split when Muhammed was born (570 AD) and only the East Part of the Empire was left. Justin II was emperor of the Eastern Empire during that time.

The western empire had fallen, so there was an Emperor of only half the Empire.
The Emperor in the East when Muhammad was born was probably Justinian or his nephew Justin II.
BTW, the date of Muhammad's birth isn't exactly known. It was around 570. 632 was the year of his death.
