They were ignorant. They were working with not much information about the area, a lot of religious zeal, and a ton of undiminished testosterone.

Not only were a lot of Muslims killed in the Crusades, so were a lot of Jews (in Eastern Europe--talk about bad directions), and even a lot of Eastern Orthodox Christians.

Because they were monotheist as opposed to the popular polythiesm of the times. The monotheists were unpopular (and still should be.)
