There are so many, I could write all night, and the biggest ones are listed here already.
I will mention the ones that I find affect me personally, and they are hijab, women's rights, marriage to a Muslim man and the difference between culture and religion. Women in Muslim countries cover because they choose to, it shows modesty and submission to Allah. Their husbands DO NOT FORCE them to cover. As far as women's rights go, the Qur'an gives women many, many rights, including the ability to divorce, own property and have their own money. About being married to a Muslim man... I am a young, attractive American woman married to a Muslim/Arab man. I AM treated like a queen by both him and his family. They absolutely adore me, accept me completely and never speak ill of or to me. My husband wants to work and support me, though I can choose to work IF I WANT TO. And if I do, whatever money I make is mine to spend as I choose. My husband loves and respects me far better than any other man every has.
Finally, there is a huge misconception that what happens in one Islamic country must happen in them all, and that these actions MUST be related to Islam. This is completely inaccurate. Many injustices against women are strictly CULTURAL. Punishing a criminal by cutting off his hand is CULTURAL. Stoning to death a woman who said she was raped but cannot prove it... that is CULTURAL. Many of these countries take a small part of the Qur'an out of context, just like many Islamic extremists.
Like I said, I could go on and on about the many misconceptions about Islam, but these are the few that affect me personally. I hope this helps answer your question.

That we are terrorists, bombers and kill "infidels". What a crock but people truly believe it that's the sad thing. If that where true would there not be millions of us in prison for murder? There are 1.5 billion Muslims if we where all about killing would there not be a heck of alot of killing going on? Simply people don't want to believe the truth because it does not fit there stereotype. Oh well they can think what they like. I know the truth, Muslims know the truth and most importantly Allah knows the truth.

one is that it is a peacefull religion !does this sound peacefull?
“When you meet the unbelievers, strike off their heads; then when you have made wide slaughter among them, carefully tie up the remaining captives.” (Quran47.4).
"And when the sacred months are passed, kill those who join other gods with God [i.e. moshrekin.] wherever ye shall find them; and seize them, besiege them, and lay wait for them with every kind of ambush: but if they shall convert, and observe prayer, and pay the obligatory alms, then let them go their way, for God is Gracious, Merciful."(Quran 9:5)
And as for Christians and Jews who rejected him he has this to say:
"Make war upon such of those to whom the Scriptures have been given and believe not in God, or the last day, and who forbid not that which God and His Apostle have forbidden..."( Quran. 9:29)
in contrast the bible tells us
(Matt.5:41-47
43 "You have heard that it was said, `Love your neighbor and hate your enemy.'
44 But I tell you: Love your enemies and pray for those who persecute you,
45 that you may be sons of your Father in heaven. He causes his sun to rise on the evil and the good, and sends rain on the righteous and the unrighteous.
46 If you love those who love you, what reward will you get? Are not even the tax collectors doing that?
47 And if you greet only your brothers, what are you doing more than others? Do not even pagans do that? )
another is that we worship the same God !we as christians worship the son of our God ,Jesus The quoran teaches that allah has no sons therefore how can they be the same God impossible !

That Allah is different from God.
Many people confuse regional traditions with islam (just because women in saudi in some areas must cover their faces it doesnt mean islam says that)
That violence is ok in islam.
That all arabs are muslims, when there are many non musilm arabs.
That al muslims are arabs, when in fact they are the minority.
added: in reponse to fay: what do you mean all terrorists are muslims? Geroge bush isnt muslim, the christian crusaders werent muslim, the slavetraders werent muslim, HITLER wasnt muslim.

people think since terrorist are basically all muslims, that ALL muslims are bad.... and this isnt true. Just becuase some idiot goes and blows people up, his entire race wont do the same. but, most people dont understand that.

That they worship a different God, or a sun god. That they promote violence. That women are oppressed. All not true. People fear what they do not understand.
