Officially, it was designated the Hughes H-4 Hercules. Almost everyone knows it as the "Spruce Goose", though, as it is skinned in wood instead of metal (not spruce, though--marine grade plywood). It currently resides at the Evergreen Aviation Museum in McMinnville, OR, where it is the centerpiece exhibit.
EDIT: Ah, I see. The smaller seaplane you're asking about is the Sikorsky S-38. It's curious that Hughes would have had a plane in his personal collection that wasn't of his own design--which says a lot about how great the S-38 was. Known as the "explorer's air yacht", it was the pinnacle of power and luxury at the time. I've added a couple of links below for this plane.

I don't recall the plane, and haven't seen the movie, but judging from the era, and Hughes' history, I would imagine it being a Grumman Goose. It mostly depends on how accurate the film-makers wanted to be on a historical basis, but considering the numbers of amphib planes out there these days, I would go with the Goose.
If you ever get the opportunity to go to Oregon, make sure to swing by McMinnville and the Evergreen Museum. The impressiveness of the Spruce Goose makes the trip worthwhile. The films of it flying don't do it the justice it deserves. It absolutely dwarfs a B-17 parked under its tail.

Eleven model airplanes were used in the movie. I couldn't find any accurate reference as to what he models were except for the Spruce Goose and the H1 racer. Since Hughes owned Pan-Am I would suspect it was a Sikorsky S-43 model, because Pan-Am used them.
Since the aircraft were models, they could make an exact replica of the aircraft used at that time.
