After opening the pic in photoshop, this is one way of several how to do it:
1-in layers pallet, right click on the layer name and duplicate it,now you have 2 similar layers
2-make the upper layer active,
open:image,adjustments,desaturate...now it changes to b/w pic.
3-the lower layer still colored, and the upper one still active, enlarge the view, use the eraser tool to remove the eyes carefully.
4-merge the two layers, now it is a b/w pic with colored eyes
5-make a precious selection around the eye`s iris,and open image,adjustment,color balance(or hue-saturation)to change the colors

I pretty much agree with the guy above me, but I'm going to throw in an additional step

1. Open image in Photoshop
2. Select Background layer -> Press Ctrl J (duplicates layer)
3. Select new layer -> Press Ctrl Shift U (desaturate)
4. Pree Ctrl L (open up layers)
5. Adjust Red, Green and Blue channels to produce a truer B&W image (Desaturate alone isn't enough)
6. Select a soft edge eraser brush and carefully erase iris of eyes.
7. Select Background Layer -> Press Ctrl U (brings up Hue / Saturation)
8. Select Colorize (or adjusting H/S will make no difference)
9. Adjust sliders until you get desired effect
10. Save image as PSD or flatten it to save it as a JPEG
8.

I think it's done the same way no matter what the program is.

First, change the picture to black and white. Then open up your paint tool and choose the eye color. Zoom way in on the picture so you have precise control. Paint the eyes dot by dot and then zoom back out again. Save the new picture and voila.
