1 Samuel 15:2-3 This is what the Lord of hosts has to say: 'I will punish what Amalek did to Israel when he barred his way as he was coming up from Egypt. Go, now, attack Amalek, and deal with him and all that he has under the ban. Do not spare him, but kill men and women, children and infants, oxen and sheep, camels and asses.

Exodus 23:23 My angel will go before you and bring you to the Amorites, Hittites, Perizzites, Canaanites, Hivites, and Jebusites; and I will wipe them out

Mixing with the people present in the land of Canaan would prove to be Israels downfall. Over and over God commands them to clear the land. At first, Joshua does well. Winning battle after battle (thanks to God going before them). But then they start relying on their own power and confidence. They then start getting beaten.

Eventually, they don't clear out the land. And they begin worshiping the gods of the Amorites, Hittites, Canaanites, etc... This has been Satan's strategy from the very beginning. As Jacob is coming back to the Land from Laban, he is proposed a treaty with those already there:

"Then we will give you our daughters and take your daughters for ourselves. We'll settle among you and become one people with you. (Gen 34:16)

Jacob doesn't go for it. But later, after Joshua, they do begin to mix, taking their (noon-Jews) daughters in marriage and worship their gods. Jud 2:12 says, "They followed and worshiped various gods of the peoples around them. They provoked the LORD to anger"

This passage is literal. God wants the land cleared. They were instructed to drive them all out and/or kill them: This is how you will know that the living God is among you and that he will certainly drive out before you the Canaanites, Hittites, Hivites, Perizzites, Girgashites, Amorites and Jebusites. (Jos 3:11)

Deut 20:16 commands, "However, in the cities of the nations the LORD your God is giving you as an inheritance, do not leave alive anything that breathes."

Unfortunatley, Israel's disobedience with this command led them to be disobedient in many ways, worshiping their gods!

As it was literally done, the Jews of the time did not take it as an allegory. Same with Exodus 23:23. The Jews did receive supernatural aid against each of the tribes mentioned there.
