I know eddy currents will create a counter EMF but will it also act as a transformer secondary with real current? ( the copper tube will not be insulated so it will short itself out)

Yes it CAN, but it also MAY NOT. It will depend on the configuration of the magnetic field. The induced current is determined by Faraday's law of induction which (in simple terms) states that the electric field induced in a loop of wire is equal to the time rate of change of the (integrated) magnetic field enclosed by the wire. The "integrated" is the key here: if the magnet moves inside the coil in such a way that the total summed-up magnetic field inside the loop is constant, then no current is induced. Also, the magnet must produce magnetic field lines that cross the plane of the wire loop. So a magnet rotating on an axis that is a diameter of the loop will induce current; a magnet rotating at the exact center of the loop on an axis normal to the plane of the loop will not induce a current.

EDIT: I just noticed that you said "AC electromagnet". That always produces a time-changing magnetic field, and will induce current into the copper even if it is not rotating. it will act as a transformer ptimary.
