If the engines are in stock form:
4.0: Fuel injected, air filter located to the side of the motor, Some oil filters point upwards making a mess when you change them, only came with a serpentine belt, the thermostat housing has a large spigot pointing 45 degrees to the left and a small spigot pointing 90 degrees to the right.
4.2: Carburated, air filter located on top of the engine, all oil filters point down, most had standard v-belts but some had serpentine belts, the thermostat housing has both spigots pointing 45 degrees to the left.

aside from it saying 1.6 or 1.8 on it, there's really no visual tell between the 2. you would have to find a miata that you knew for a fact had a 1.8 liter and put them side by side to compare. Even then, the differences might not be visible.

Look under the hood. It will say on a white tag what size engine it is. the sticker usually has a belt diagram with it. Or it will say on the top 4200 or 4000 so on so forth

4.0 was 242 CID made from 1987-2006
4.2 was 258 CID made from 1971-1990.
If it is still in a vehicle, look on the emissions sticker, or look for casting numbers on the block.

4.0 was fuel injected 4.2 was carb.
4.0 had a solid metal wide valve cover gasket
4.2 some were made of plastic and were narrow
