If you actually received a student visa to go to high school, then the likelihood that you will allowed to continue to college is very high. We don't like to interrupt students in the middle of studies, and usually will only do so if they seem to be failing or dropping out.

As for how long the application process will take, that will depend on the embassy or consulate where you will apply. Check when you make your interview appointment.

If you're on an F-1 visa, you should be able to just transfer your I-20 to your college without any problems. If you leave the country, you'll need to go to the embassy just to get a new visa stamp (the one in your passport) to match the new school and program that you're in. Luckily, F-1s do not have a limit on how long you can stay (so you can do your undergrad, masters, then doctorate all in one straight period!).
