First, I would use "looknohands.com". It has an easy room and hard room. The hard room has a chord feature and a scale feature. The scale feature will show you all kinds of scales and modes form blues to Hungarian, major, minor, bebop, etc.
About how to play it: you can pretty much jump in to any of the patterns you choose. Technically, it depends on the chord the rythmn is playing but it'll sound good regradless. Find a teacher that knows theory.
Lastly, a mode contains the same notes as a major or minor scale but it becomes a mode because you start the pattern on a note other than the tonic. Ex. C major contains CDEFGABC. You play the scale by starting at C and ending at C an octave later. If you start on F and end at F, you are playing a mode (I don't know that name). It will ahve an odd song, or maybe minor. It will definitely not sound major, like the "do ray mi" of a major scale. Hope it helps. Again, find a guitar teacher that will teach you some theory. In only a few lessons, yo will have a good grasp on WHAT to play. The rest is putting it into practice.

Modes are the different shaped patterns you play in a position. Each different mode has a different sound.
What the scale diagrams are are just the notes in the scale all over the fretboard. You can piece them together as you wish.
The best scales to learn first would be the pentatonic scales. Pick one key, for example the key of A. Learn that scale all over the fretboard. In all the different positions. Then you can transpose it by moving your starting point.
I hope this helps

Modes exist with scales, major and minor are relative. Major being Ionian mode and minor being aeolian mode. Starting with the Cmaj scale (all white keys on a piano) CDEFGAB the notes from C to C played in that order would be Ionian mode, from D to D would be Dorian mode and so on. The modes in order would be Ionian, Dorian, Phrygian, Lydian, Mixolydian, Aeolian, Locrian. Start off learning the Cmaj scale and how the modes exist within the scale, each mode has a different feeling major modes sounding kind of happy and minor modes sound sad. After learning Cmaj learn to move the patterns to play in different keys. Learn to recognize them as Maj and min scales Cmaj is A minor they are the same just starting from note to note. But sound different because of the mode.

the hell with scales... get the Ramones first album and learn how to tune your guitar. force your hand into a barr-chord and try to jamm with the Ramones. THATS how you start.
then you explore new possibilities and try to do the impossible.
