You're talking about a couple major differences in the cars involved, and which way you should go would likely depend on which factors matter most to you. I've found the 993 to be more firmly planted in the older build quality of Porsches than the later cars... not that the newer are bad, just that the older has less plastic and exceedingly high quality. The 993 is also a very beautiful car (to my eyes), and is the last of the oil cooled 911s.
On the downside, it's the heaviest of the three you mention, and the least powerful engine. It also still has many shared elements with the 1964 model, which either means you will find aspects either "charmingly odd" or "annoyingly antiquated" depending on what you like.
The 996 and 997 are more modern cars, and have the benefit of newer technology. They are lighter, and more powerful, but at the same time many feel they have lost a little of the soul that makes the older 911s what they are. Myself, and most I know find the 997 a nice return to some of the styling queues of the 993, which makes the 996 something of the odd model out and more affordable (just as many factors did the same to the 964 and the impact bumpered 911S).
With 996s you must choose between the early cars, which are not quite as evolved as the later 3.6L version, but the earlier 3.4L is the last of the normal road going cars that offers LSD as an option! The 997 will offer more of the same when compared to the 3.6L 996s, though obviously will carry a higher entry fee.
All three are very capable cars that are fun to drive. As a generalization, the older the 911, the more difficult it will be to drive at the limit (though perhaps a much more rewarding experience to do so). The 997 certainly offers the best performance of the bunch, while the 993 provides the most modern and grand touring experience you can have in an air cooled Porsche. Just a matter of what characteristics you prefer.

The 996 bodystyle was and still is Porsche's best selling 911! All those buyers couldn't be wrong. The majority of them were previous 993 Porsche owner's upgrading their model. The 996 clearly outsold the 993 style by a huge margin! When considering looks & style... The 996 resembles the 997 alot more than the 993. Many folks on the street won't be able to readily tell between the 996 or 997, but 993 clearly dates itself as being an older model. Porche is one of the few manufacture's that only makes changes to their models as major engineering developments become available. The 993 although a very nice porsche was not as reliable, specially with the late model 996's. If saving a few bucks is not a concern then go with the 997!
