The inhabitants think that there are two goddesses arguing, and that this causes the weather to change. In the sequel, which I was never able to get hold of, some explorers from another planet go in search of the cause of the problem. I've been wanting to find these books for years, it would be great if someone knows the answer.

This sounds more like Marjorie Bradley Kellogg's Lears Daughters duology, originally published in 2 volumes, Wave and the Flame and Reign of Fire; I have read only a few Cherryh books so it may be hers you are looking for. I have my own copies of the Kellogg books so if there is one particular feature you remember I could check

I've read all her books, and I can't think of any that match that description exactly. The most likely ones are 'Hammerfall' and 'Forge of Heaven'. The first of these is set on the surface of a planet with a relatively primitive civilisation but with a few advanced aliens who are interfering with it for their own purposes. The second is told mainly from the point of view of the aliens, who are humans - of a sort.

'Forge of Heaven' is described on the cover of my (paperback) copy as 'the second book of her ambitious and remarkable epic The Gene Wars' so it seems that further books may be planned, but since it was published in 2004 she seems to have returned to the 'Foreigner' series.

I'm a big fan of CJ Cherryh's science fiction, but less familiar with her fantasy novels. I would suggest looking at her website and seeing if you can find what you are looking for in there. There is a section that talks about the different universes she has created.
