Fat is used as fuel for your cells (cellular metabolism).

The cells remain in your body, but the energy content is utilized by your cells to function (cellular metabolism).

The well-trained human body stores about 20 minutes worth of glycogen inside of its muscles and in the liver for muscular activity.

After your body uses the glycogen, it turns to fat for its energy needs.

"fat" is just your body's way of storing excess food energy in case it needs it later.
When you reduce your food intake or increase your need for energy by exercising (or both), your body will draw the energy that it needs from that stored in the fat, and the fat gets used to keep your body functions working properly. If you keep this "energy deficit" up for long enough, most of your stored fat will be used up.

The fat moecules are carried by the blood to the muscles to be used for fuel. They get burned up.
