basically what i am asking is that lets say i install the standard windows xp with service pack 2 (professional) on my computer, and then start applying new updates from microsoft (that have been released after service pack 2). it means many files will be now be of more recent versions than those shipped with service pack 2. now suppose i use system file checker or i re-install windows (using same CD) *over* the already installed windows (which means i do not format/delete my partition and all data and programs remain intact), will these actions cause some or all of my newer version files to revert to service pack 2 versions?

Well, thats a tough question.. Because, when you install a fresh version of Windows, it wipes clean the Registry and everything you might have done before gets deleted or formatted.
Thats why tech support always asks you to format or reinstall if you have a virus that you cant get rid off.
And if you are asking if those patches you downloaded would stay. NO. But you can recover lost files using third party software. Check on Downloads.com
Next time, do a Automated System Recovery (ASR) and also take a backup of the 'System State'. That would take a snapshot of your computer and its registry..

1.System File Checker: In Widows XP(+SP2)Professional/Media Center,you will get a dialog box for your acceptance regarding deleting, changing of file.It is not automatic.
2.Over the same Windows if you try to install again , it will discard all the the program files in the same partition & will create a new Windows.In other words, say in C you have installed Windows & now again you want to install in C , in this all your files will be lost.
3.In Windows auto update, files are protected only,that is security enhanced.No updating of files are required.Your old files with SP2 version will not be altered with auto update but will be deleted if you try to install Windows on same partition again & finally as told above Windows XP will not allow automatically to delete any of your file from system .

If you re-install Windows XP w/ SP2 you will need to re-patch... There is only roughly 26 MB of patches ofter SP2 not including IE7...
