It depends, if you're an atheist who has no belief in God, then you'll most likely say something other than "Bless You". However, the proper way to say what you're asking is "May God Bless You" otherwise, you're putting yourself in the position of God. Which, is in turn heretical and unwanted. So, the best thing to say is, "May God Bless You" that way, you're asking for God's blessings upon that person.
