Wow... you want a complicated answer! Several reasons and sources but I will list only two. When early cave people were having sex they were vulnerable to attacks by wild animals, so they went someplace "alone" where they could be protected. That might have something to do with it, but... Christianity came along and in order to get people to stay "attached" to the church some "genius" came up with the idea that saying that sex was a "sin" could control the population using one of the most strong natural desires. There is probably a lot better explanation for this, and this is probably only a bad explanation, but it is a partial explanation, even if it isn't completely accurate.

It all has to do with religion. In Biblical times anything thought to cause pleasure was a sin. Think of the "Seven Deadly Sins". To repress the drive for pleasure made you closer to God. Also it was believed that sex was a primal, animalistic urge and some religions tried to separate us from the animals. As time passed and religions grew...it became dirty to have sex because 1. it was a pleasure to be stifled to be closer to God and 2. we shouldn't give into animal instincts because God puts us all above animals. The as society grew, we developed social mores associated with the bible or other religious text because in earlier times life revolved around the Churh and it became common place to associate sex with "dirty". One must remember that all relgions are related to each other and it was common in Biblical times to pick and choose from one religion to make another.
With humans it seems, old habits die hard. We don't like change and tend to do what we are told..

Sex will only be considered dirty if it is done immorally. Doing sex in the open / or in the present of another person (third party ) is not a practise in the name of human behaviour ( Animal do have sex in the open ). Dirty sex means sex out of wedlock, prostitution, rape and etc. As such, it leave a very deep negative impact in mankind causing many men and women got themselves infected with HIV and other sexual related diseases. As such, it is label as Dirty so as to make people realise the consequences and keep themselves away from such immoral activities.

Sex itself has never been considered dirty. It's the doing it anywhere-with-anyone kind of thing that made sex such a dirty thing to talk about.

i'm not sure where i've heard this before...but...i've heard that when christianity was first being developped, some religions thought that sex was a way to actually become closer to god and that orgasm was divine, so why need the church if being close to god was that easy? so the church came up with the ideas that sex was animalistic and an urge and that those who controlled the urges were "holier" and you needed the church and priest in order to really connect with god, not sex. don't know if it's true and can't remember exactly where i've heard this, but that's what i've heard.

Try reading St. Augustine's Confessions, written in the late 4th century. He is certainly one source.
