i've heard it several times in songs and books, but i could never figure out exactly what they were talking about

The quote is: "Still waters run deep, and the devil lies beneath."
This quote is used mainly for people who are observers in a group of people. People who do not act out wildly, but are shrewed enough to get even or back at someone without blatant
actions. It deals mainly with people who are quiet, yet their stillness can be harmful at later date when they take action.

If you watch a creek flowing you will notice that it is flat and calm where the water is deepest. This fact of nature has been applied to human emotions. The most complicated situations in our lives are the hardest to talk about. Often the people least likely to speak are the ones with the most to say. These people often have deep emotions scars from situations that they will never talk about.

It means, essentially, that quiet people are intelligent, deep thinkers.
It's a nice thing to say about someone who is uncommunicative, but I don't think it is always necessarily true. Sometimes a quiet person simply has very little going on in his or her head.
However, people who use their two ears and one mouth to listen twice as much as they speak have a good chance of saying something intelligent than the ones who speak twice as much as they listen!

Peace and serenity gives one pause to meditate on a wider, more in depth view of one's perceptions.
That's one way to read it, I guess.
Also I've heard it used referring to quiet, reserved characters suggesting a deeper understanding or maybe more complex view than average.

Someone who is very quiet, or who you can't seem to get to know right away really has a lot going on inside. And usually, it's good.
