To the person who put that SWA is the cheapest most of the time, this is not true. The reason that the major websites leave out southwest is not because, as they claim, it will raise their costs, but it will reveal that their prices really are comparable and they are no longer the cheapest airline around (though it's still like riding a bus...). Try the actual airlines' websites

All of those discount websites that scan multiple airlines seem to leave out the cheapest. www.southwest.com is the airline I have found to be less expensive about 75% of the time. I fly domestic US about ten times a year and save hundreds with Southwest. They keep costs down by using smaller airports (lower airport taxes) and by ticketing almost exclusively online. Tying for second is www.jetblue.com and www.spirit.com and then I would check the big online discount warehouses like expedia and cheaptickets. Of course, if you do find the best flight with one of those, try to go to the airline's website to book it directly and save the booking fee! Have a nice flight!

I love itasoftware.com
This searches all the airlines plus other search engines such as travelocity and gives you the best prices. The catch is you can not use it to book. However once you find the best fares, you can simply go to the airlines own website and book from there... also eliminating the need for a middleman ticket agent, which has the potential to save you time if trouble arises.
