Actually probably your best bet is to go through the airline's website directly. I live in Boston and fly a lot - like 80-100 times a year mostly for work - and when I book flights I always find the cheapest fares directly with the airline. What I do is I check sites like expedia.com or orbitz.com and see which airline is cheapest, and then I go to that airline's site and pick the exact same flights and 99% of the time I get the same fare... also those sites charge a "booking fee" of $5 or more so it's actually cheaper through the airline. Plus some airlines guarantee that you will find the cheapest fares through their website directly.

One more thing.... most of the "low-fare" carriers like Southwest or JetBlue ONLY offer their fares on their own websites so check there as well (although they are not always the cheapest option. I just got back from vacation in Florida and USAirways was about $100 cheaper than JetBlue). JetBlue flies from Logan and Southwest from Manchester. Basically it pays to shop around but like I said, chances are the airlines individual websites are probably the way to go.

They search airline websites as well as search engines (e.g. Orbitz, OneTravel, Travelocity, etc.).
I always use them; however, if you get a deal through them that's at Orbitz, if it's all on one airline, go to that airline's website, and see if it's cheaper there. There may be a difference of +/- $5-10.
