Two stage thermostats work with two stage furnaces.
Basically the furnace has a high and low firing rate (BTU output).

The idea is to match the BTU output of the furnace with the BTU heating demand. So on a mild winter day when the thermostat calls for heat the furnace is run in a low firing rate. This lets the furnace run for a little longer period to gradually warm the room without overheating or short cycling on & off.

Two stage thermostats try to determine the heat demand (High or LO) based upon time and/or number of zones calling for heat.

If you have a large home with multiple zones a small room migh call for heat which would start the furnace in low . But if several zones called for heat within a short period of time the furnace would be placed into high mode.

With time ... the furnace is started in low mode and a predetermined time is given for the furnace to run in low mode if by that time the thermostat is not satisfied and is still calling for heat the furnace is placed into high mode... (A two stage furnance with a timer could be run in this mode with just a single stage thermostat)
