God is perfect, man is not. Hermaphrodites are of man. BTW, is there any record that hermaphrodites existed among people who actually followed the laws of Leviticus?
Sexual activity is an optional behavior regardless of whether it is asexual, homosexual, heterosexual, or whatever.
Men having sex with men is an abomination unto the God of the Jews, Christians, and Muslims that is demanding of the death of the willing participants. Lev 20:13

Almighty God IS perfect. But as for us, we are the furthest we have ever been from perfection [ Adam was perfect...until he sinned/disobeyed]
If a person was born with the said problem, and was humble enough to learn about and obey God, they would accept their burden and wait on God's Kingdom to rectify the matter.
(Revelation 21:4) And he will wipe out every tear from their eyes, and death will be no more, neither will mourning nor outcry nor pain be anymore. The former things have passed away.”
(Isaiah 33:24) And no resident will say: “I am sick.” The people that are dwelling in [the land] will be those pardoned for their error.
This is certainly in the future.
Two scriptures, one from the O.T. and one from the N.T.
showing that the bible is an integrated whole and inspired.
(2 Timothy 3:16-17) All Scripture is inspired of God and beneficial for teaching, for reproving, for setting things straight, for disciplining in righteousness, 17Â that the man of God may be fully competent, completely equipped for every good work.

Give me a difficult question, would ya? God created everything to be perfect, because He is perfect. But Adam and Eve opened the door to evil (sin), and let it into this world - which corrupted it. Sin has maligned everything that God created. Human DNA has been affected by it. That's why we have so many birth defects in the world. It wasn't God's plan, it's not how He made it or intended for it to be, but we screwed it up. He sent Jesus His Son to bring us into His plan for ultimate correction of all wrongs (redemption), and eventually all wrongs will be corrected. Until then the world is in a huge mess. Hermaphrodites are simply one more mutation of God's design. It is very unfortunate, but again it is not the way God wanted things to be.
As for their sex life, the Bible has no comment on that, and I have no personal knowlege of these people, but I would assume that they would have to make a choice which way to go, and stick with that. The resolution would really have to be on an individual, case-by-case basis.

VERY DIFFICULT to answer, im not sure there is a good one...
given modern medical practices the child should be altered
before puberty sets in and you just go with the results and make
best of an akward situation...
OR
do it just AFTER puberty when you can tell more which way they'll
swing hormonal wise...of course you'll want to keep the child
gender nuetraul for as long as possible and you'll have to work up
a new identity, school...etc..for them afterwards.......it would
just make transistion easier...
you know satan can do alot to mess someone up from birth it
isnt God thats nessecarily doing it. God doesnt author confusion
satan does though...

Yes God is perfect but lets remember that we live in a fallen world. All those things you mentioned are a result of that! In the end, all will be made right when Christ returns!! untill then we must live in this fallen condition.

I would guess that the bible would blame the problem of hermaphrodites on the imperfection of the flesh

God didn't cause these problems. Adam and Eve lived in a perfect world, and rebelled. There is no mention in the Bible about these people's sexual lives.

God being perfect has nothing to do with humans. Human are very NOT perfect, and that is one of the reasons we needed a savior.
