This is a great site about puppy crate training:
http://www.inch.com/~dogs/cratetraining.html
The crate is your friend. Yes, you didn't get a dog to keep it in a cage, but understand that the frustration of having a dog pee and poop everywhere is truly a horror to go through. Do the potty training the right way and it will really help.
Training tricks and just general good manners:

Science (and thousands of dog owners) have shown over and over again that it is no longer necessary to use neanderthal jerk-and-pull techniques on dogs. All animals can learn using positive reinforcement techniques, and it's so much fun to do. Karen Pryor's site sells beginner kits that will have you training your dog the way the pros do.

Go to the top of this page and type "training jack russell terriers" or "training a JRT" in the search for questions section. It will pull up all past questions and answers on training a JRT.
I have a male JRT/Beagle and he is different from any other dog I've ever owned. I can't punish him because it doesn't make any difference to him. I have learned that ignoring the bad and rewarding the good works well with him. Keep in mind too that JRTs are HIGH energy dogs. If you don't exercise her enough and keep her mentally challenged, she will find ways to entertain herself (and you won't appreciate the ways she'll find to keep herself busy...)
Good luck!

I"m no expert, but I have an almost 5-year old male Jack Russell. They're high strung animals, but with TLC and firm hand, they can be trained. I teach my dog sign language and he responds to them. He knows the signs for riding in the car, go out for a walk, friends (he'd give me his paw to shake his hand), sit, lie down, etc. This require patience, but I've got to tell you dogs learn sign language real quick. I've had many dogs in my lifetime and they've all learned sign language. My other dog knows more signs like roll, play, ball, bone in addition to all the signs my JRT knows. There are many websites you can check into re: training, tips, etc.

Don't ever hit her. Don't scream at her. Make sure to socialize her well. (You only have a window of about the first 12 weeks). I would talk to your Vet about Puppy classes. And I would talk to the vet about dog training classes as well. I wish I would have known all of this with my first dog. I was clueless... didn't socialize her enough with other animals and now she fights with other dogs. Also leash walking is near impossible because I didn't train her in those early months.
Best wishes!
